ParseInputFile for multiple inputs problem

Description

The loop that replaces @NEUT_DIR with a configured path doesn't work when passing multiple inputs in the form NEUT:(@NEUT_DIR/file1.root,@NEUT_DIR/file2.root). Seems to work for other generators though....
